To answer a couple of possible contradictions, Sarah's death does not contradict the first movie. She could have died from leukemia several years after Judgment Day. Since they delayed it, she died before it happened. Second, Reese says they won and smashed SkyNet's main defense grid. Even in the future it wasn't possible to kill SkyNet, only to take away its means to fight. I imagine every machine would follow its last instructions until destroyed, ie. kill humans. They would have to destroy every last machine and manufacturing facility to completely win. Third, destroying Cyberdyne did nothing, Cyberdyne was developing the hardware to enable SkyNet to function efficiently. CRS was developing the software that was SkyNet's essence. This movie did a very good job of fixing the time travel contradictions.
Dr. Silberman, the psychiatrist from the first two movies, makes a cameo appearance in "The Rise of the Machines" and makes some comments about seeing "crazy stuff" when in a hostage situation. This is an homage to an un-filmed scene from "Judgement Day" (1991) which featured Dr. Silberman being taken away in a straight-jacket after the T-1000 attack at the hospital.
When Catherine tells the Terminator where John Conner was after the Terminator promises to let her go, the Terminator reneges on his promise and when she protests, he says "I lied." This is a reference to another Schwarzenegger film "Commando" (1985) where Col. John Matrix says the same line to Sully after he reneges on his promise.
There is a very funny clip on the DVD where Arnold Scharznegger plays Air Force MSGT Candy. He is shown being measured for the T-101 prototype in a film made to sell SkyNet to the federal government. He has a really silly southern accent in a dubbed-in voice. One of the Pentagon officials comments that "I'm not sure about the voice." One of the CRS employees looks at him and says in Scharznegger's dubbed voice. "We can change that." It's both amusing and explains where SkyNet got the T101 model.
